Separate labor from parts, always
The customer, the tax authority and any dispute all want the same split: what you charged for your time and what you charged for the things you fitted. An invoice that gives one figure for 'repair' invites the question of what the parts really cost and makes the sales tax line impossible to justify. Labor hours at a stated rate on one line, parts on another, and the markup lives inside the parts price rather than as a line of its own.
Tax the parts, and only the parts, unless your state says otherwise
In most US states the sales tax falls on the parts and not on the labor, which is why the tool applies the rate to the marked-up parts line alone. Some states tax repair labor as well, and a few tax it only on certain vehicles or job types. Set the rate to what your state charges on parts and add the labor tax yourself if you are in one of the states that levies it; the invoice should show the taxed base, not just the tax.
End on a single balance due
A deposit acknowledged in the middle of the invoice and a total at the bottom gets paid in the wrong amount. The invoice should end on one figure, the balance due after anything already paid, and that figure should be the largest number on the page. Should I show my parts markup on the invoice?
No. Show the parts at the price you are charging for them; the markup is how that price was reached, not a fee. The markup pays for sourcing, the wrong part returned, the core charge you fronted and the part you replace under your own warranty in a year. The tool asks for cost and markup so you can see the margin, and prints only the resulting parts price.
Can I charge shop supplies as a percentage?
Where your state allows it and your posted terms or estimate said so, yes, and a small percentage of labor is the usual form. Where the customer was not told beforehand it is the line most likely to be disputed. The tool defaults to a percentage of labor and lets you set it to zero; whichever you choose, the invoice should name it as shop supplies rather than burying it in the labor figure.
